I cannot find any way to exclude parts of the original airport which I am trying to modify, such as original taxiways, runways, etc.
Can anyone tell me how to do this?

In the forums you'll find two freeware airport editors, FSX Planner and ADE (Airport Design Editor).

There's also AFX, a payware program from Flight1.
